We would like to rent a vehicle in Skiathos next summer and then stay in Skiathos and also in Volos some days. Can we transfer the car by ferry?

Most if not all suppliers do not allow but you can check here as some may allow with permission:-

It is recommended that you hire a car on each island. Even if it was possible to travel between islands with a hire car, the cost would be substantial on the ferry when you take a car.

Clicking on this link will open an additional smaller window, with the terms and conditions appertaining to that particular car/supplier. Choose then the CAR tab and look under TRAVEL RESTRICTIONS Try a few different suppliers as each supplier/vehicle type may have a different cross border rule.

OK, well I will have to figure out what is more logical. Rent a each Island or take the ferry with the rented vehicle. I will compare all rates.
